It never really registered we me when it happened on Halo Wars, but it would appear that the Flood were on Harvest.
When SGT Forge is observing the Arbiter through a pair of binoculars the Arbiter is told "One of the INFECTION defiles the relic". This would surely mean that the Flood were on Harvest, would it not?

The staff of the PoA, and spartans would have no knowledge of the Flood if ONI kept it a secret. Or, the Halo wars spartans never made it back home. Thus leaving Halo CE canon intact.

Halo wars is slightly confusing...arghh mabye not the whole story is perceived as Canon? for future titles?

Okay, yous should read the halo wars timeline. It states that the arbiter would send packs of suicide grunts through newely discovered installations to destroy any enemies that would harm them. in halo one, on the level where you first meet the flood read the little bio when you select the level, it says something like this: Venture through the swamps and meet the only enemy that the covenant fear. This states that the covenant have fought the flood before, and probably only just beat a small force of them. Now to get back on point, when the elite says "What if the Infection Defies the Relic" the Arbiter response was: "I care not for you pity life" or something like that. The infection refers to the flood because they would infect the covenants armies and destroy them with ease, and that the Covenant were actually scared of them because of it

I mean, if the Bible said "Watch out for parasitic zombies when you go waltzing into an ancient bunker" then you would probably be a little nervous when it comes time to open an ancient bunker. You might want to watch out for zombies.

The Prophet of...I think it's Entimonogy or something similar, aboard the Infinite Succor, seemed to know what the Flood was after just encountering them on Halo.

He was [i]definitely[/i] talking about the flood. "What if the infection defiles the relic?" When have they EVER called humans that? And when have they NOT referred to the Flood as "the Infection?" I'm surprised no one picked up on this: "I care not for your little life..." Why else would this elite fear for his life by simply opening the relic? That there are humans inside planning to ambush them? I find that highly unlikely. And the Covenant have DEFINITELY encountered the Flood before. Look at Halclyon's Galactic map. Even though the Flood are from a different universe, the forerunners indicate that the Flood are present in that universe. I don't think the Flood was new to them. [Edited on 10.21.2009 1:49 PM PDT]

I think they were worried that the flood MIGHT be in the ruins. Hence the "what if ...?" - it was by no means a confirmation.

No Flood on Harvest. They refer to humanity as vermin, an infection that must be cleansed, thats why they glass planets with human populace on it, its called Sterlization. Kill all the infection.

The Covenant encountered the Flood in Halo Wars, and Regret and quite a few of the Covenant fleet made it back to High Charity. And they [i]still[/i] barely contained a the Halo: CE outbreak. Correction, the Arbiter said "What if the infection defies the Relic" At that time, the Covenant and the abnoxious Arbitar refer to human weakling as "Vermin" and as for the spartans as "Demons". Thinking all they could sense were the dull and evil looking eyes of the Demon/Spartan.

There never was Flood on Harvest. Ripa 'Moramee meant humanity... In his eyes, humanity is an infection that would defile sacred Forerunner artefacts if they would touch them.
