So, in order to explain my theory, I need to shine some background information.
1. The Vex's entered our dimension through the Void.
2. The source code of the Vex may have originated in our Dimension or Void.
3. Crota brought the Vex into the our dimension through the usage of The Court of Oryx.
4. These Vex poured through the Court and slaughtered a massive amount of Hive in the Dreadnought.
5. Some Vex tried to understand the Hive and their power.
6. The Hezen Lords or Gods are the primary minds of the Vex. They control sections of operations run by the Vex.
7. The Hive have encountered many powerful civilizations, some that have actually killed Oryx, although they killed him with Killing Logic, so he wasn't actually defeated. Even with all this information, the Hive couldn't defeat the Vex, which is very alarming.
8. Atheon is not a primary mind, Atheon is a rebellious programming who doesn't follow the prime minds.
9. The Fallen, before the Whirlwind, had encountered the Vex and Hive, which may have caused the Traveller to depart from their world causing the destruction of the Eliksni into the Fallen.
10. Photographic evidence call for our next DLC to be Vex based.
Oh man, now that's all out do the way, I can explain my theory. Atheon's power was great enough to break away from its source coding, which is a great feat. The Vex we fought in the Vault are not primary Vex, those who operate in the main programming. The Vex in the Black Garden are primary Vex. They were worshipping a source of power that grants intelligence inanimate objects as a manifestation of Darkness. Although, the Vex are not centered only on the Black Garden, the Black Garden was just a project the Vex were working on. If the Black Garden was just another project the Vex were working on, how strong are they?
The Vex literally control Space and Time, let that sink in... In the Vault, a project assigned to the Mind: Atheon. Although it went rogue and stole the project and started its own section. The Black Garden and Vault of Glass are simply projects and the Vex we fight are the supposed creators and management. Originally, the Vex were to create a body for the Black Garden that would be far stronger than the Minds we fought and the Vault was to house Hezen Mind(s). From there the Mind would spread its power. Now that the Vex's main projects are finished and losing the war against the Cabal on Mars (which may actually be a very ingenious strategy to drag the Cabal out into Mars to make it easier to kill them), they have one thing left... The Citidel.
We have no clue what they Citidel's main function is which is scary considering that the Fallen and Taken have invaded it... With minimal resistance and on the Citidel, there are no Vex on it. Skolas tried to pull the former Wolves through Time which means one thing, the Citidel can pull things that have not it already have existed. This could mean they could pull Atheon or Quira through time... Although, the worst part is that is easy to get on top of the Citidel, but neither the Fallen or Taken dared to venture INSIDE the Citidel. What is inside the Citidel, what can the Citidel do and what is the purpose of the Citidel?

The Vault of Glass was a project to write the Vex into reality, but also to copy the power of Hive throne worlds (the Glass Throne). The Black Garden was the birth place of the Vex, a foundry almost. But they are not indigenous to there
