We already know that the House of Wolves has rebelled against the Awoken, killing some, and really pissing off the queen. She decides to recruit the guardians to hunt them and kill them, especially Skolas, a recent inmate of the Prison of Elders. Skolas had gotten out of the Prison when, I believe the Nine requested the Queen give them Skolas. This tells us the Nine are likely plotting against the Awoken. Skolas refers to himself as the prophesied Kell of Kells. When he first begin to try to apprehend him, he escapes. After fighting waves of Fallen, Petra detects some unexplained signals of Vex energy. Variks and Petra figure that Skolas will try and recruit the House of Devils under the Wolf banner. We go to Earth and fight the Silent Fang, a group of Fallen assassins that played a part during the Reef Wars (I believe), from recruiting the House of Devils. Petra figures that the Wolves will then try recruit the House of Kings. Pretty straightforward, we also stop this from occuring. But, we do find out, at the Battle of Twilight Gap, the House of Devils, House of Kings, and House of Exile (I think), were the Fallen combatants. The House of Wolves would have put victory's favor towards the Fallen, and thus, the fall of the City, but the Queen interfered and apprehended the Wolves. Now that we've stopped some of the other Fallen houses from joining forces with the Wolves, we continue our hunt for Skolas. We track the Wolves towards the Vault of Glass, where they have broken in and set up shop in the Templar's Well. The Wolves have managed to tap into some Vex technology, demonstrated through their activation of six oracles. This explains the Vex energy found by Petra in the first mission. The Queen changes plans and decides she wants Skolas captured alive. We finally locate Skolas' ketch at the top of the Citadel. We go in to apprehend Skolas, but are forced to fight through a couple waves of Fallen as Skolas pulls "the entire House of Wolves through time", using the Vex technology. Finally we take down Skolas and a capture team of Prince Uldren's Crows (the Queen's brother) brings him back to the Reef. Also, the Queen's name is Mara Sov. There's your story!
