Did you buy the correct version of it?
Xbox has the console version of silver and the Xbox (PC) version. You would also likely need to sign into the account to update its balance as Destiny wont have been told about it yet

Well when trying to cross save it says that the platforms are connected so I assumed that the silver balances would also be connected. I bought the PC version as I do not have access to my Xbox anymore.

You may be able to sign into D2 via the MS store version and have it update there as they share a single MS account login, but no guarantees it'll update the balance and it'll need you to fully install another copy. D2 doesn't get told about your purchase until you sign in and MS send the info to the game that you did x purchase.
